The swingarm or driveshaft boot on a Honda CX500E Sports, GL500, GL650 or CX650E is part number 40207-MA1-000 and is no longer available new from Honda. Here are some alternative part numbers from other manufacturers and their sources along with the dimensions of the boot in case you want to size it up against something else you have found.

The swingarm boot that you find on the twin-shock Honda CX500s (40207-415-000) will not fit.

EMPI part number 86-1030 (eBay US, eBay AU, Amazon, Second Amazon link) sometimes listed as 86-1030-D or 86-1030-K - the D indicates that it's a kit, I presume the K does as well) is supposed to work well with minor modifications. The large end is not the same as the Honda boot, but will easily stretch over the end of the swingarm - you may not require them but there's probably no reason not to add a zip tie to make sure that it stays there. In addition to that, the small end needs to be cut just outside of the raised part to fit over the flange on the final output shaft oil seal (the round thing around the final shaft that the stock boot hooks onto). The EMPI boot is a part for a few models (USA list, I presume):

That list might hopefully help you find one if the Empi results on eBay produce no luck! Other brands have equivalent parts:

Rockford have an equivalent part in the 185-21A.

Driveline Drive Pro (AU) appear to have an equivalent part in the 85.S124 - can anyone verify fitment? If that fits there's a number of other Oz vehicles/years that take the same boot that aren't in the above list.

Hardy Spicer (AU) seem to have a boot kit for the Civics etc. listed above in part number CVB.0086, though I suspect that's for both left and right. Can anyone verify fitment?

The EMPI boot mold number is 86027, for what that's worth. It's 79.248mm (3.120") ID on the wide end, 21.209mm (0.835") on the narrow end, and 87.503mm (3.445") long from end to end. How does this compare to the original Honda item 40207-MA1-000? Let's see:

Approx. 54mm OD, 46mm ID. The EMPI boot will need trimming - apparently you can cut down the protruding part on the narrow end sufficient that it fits firmly over the lip on the Honda oil seal that sits around the final shaft. Length wise the Honda item is...
